The only problem with just turnin it upside down and flushing it, is you won't have any idea if there's any rust damage(most likely there is), and no one knows how long water has been in there.
Unfortunately, the best way is to tear it down....unless of course, you don't have any intentions on it being a truly reliable bike. I don't mean that in a negative way...but if you're gunna do a rebuild on it, don't skimp...or you'll be tearin it apart again, sooner rather than later.

I know this is not what you were asking, but I agree with Foxx. If you rebuild it without splitting the cases and checking the bottom end, bearings, and seals, you will be wasting your money. Your bike is 20 years old, and unless the bottom end was redone recently it's most likely both worn out and now rusty. Even if you buy a simple Wrench Rabbit kit and rebuilt it, you would be miles ahead of trying to flush out the bottom end.
If it were mine and I was going to keep it, I would go through it and replace the bearings, seals, and transmission snap rings with OEM parts and the gaskets with OEM or Cometic. I'd also replace the rod and piston with Wossner parts.

A leak down test can help determine if you have a bad crank seal.....but you'll need to fix that head gasket issue first.
The head could very well be warped also...you'll need to make sure it's flat by lapping it on a very flat surface.
Same with the cylinder....remove the studs, and lapp the deck surface too.

Thanks for all your help guys, use are legends, as use recommended I know it would be a good idea to tear it apart and rebuilt bottom end seals and bearings, but as I’m only a beginner in this I think that is something that I would have to get a moto mechanic to do, witch come down to price. Are the parts for a bike this old easily acceable for parts. 🤙

You should be able to get everything you need rather easily...some OEM, and aftermarket parts are readily available.
