Can the motor of a 98 kx500 be removed / installed with the jug / head on or does it have to be removed ?

totally! drain the coolant and rip that mf'r outa there.  See if you can set a record and have it pulled in less than 15 min :-D

Mine is a bit snug coming out and going into my kx250 frame though...
