The '03 tank isn't going to fit. The '89 was the last year for the old frame with the single "backbone", the newer ones have a perimeter frame with the tank between the sides.

There's a company that makes a tank to fit the 500s that uses newer shrouds, and it would be easy to fit that tank to the '89 250 if it's not already a direct fit. The pipe would be a problem though. The same company makes a special pipe to fit the 500 and works with their tank and the new shrouds. The '89 250 pipe would sit too high up to clear. You might be able to get a custom pipe made, I really don't know.

How well does the new side panels fit the '89? I'd like to see a picture! I've already ordered a newer front fender (don't remember the exact year) and a '93 rear fender to do the "straight fender mod". I had planned to stick with the old side panels, but if the new ones will fit I might look into that too.

You would have to do lots of work to the tank to get it to fit the '89 frame. It's not just the brackets that are different.

This is what the '89 frame looks like: (actually a 500 frame, but very very similar to the '89 250)

Note that it's got the older style single backbone under the tank.

This is a tank that fits this type of frame, note the recess in the bottom that fits over the backbone in the frame:

Now, this is a newer style perimeter frame. Note that there is no backbone in the frame, but the two "rails" that run outside the tank:

...and this is a tank to fit this type of frame:

You can see here how the center of the tank dips down between those rails on the perimeter frame, where the backbone is on the older frames:

So it's much more than just the brackets that are different. Neilios said his tank is a one-off tank, with modified brackets on the frame. A standard run-of-the-mill tank for an '03 just isn't going to fit the '89 frame.

Don't take this the wrong way, I mean no disrespect, constructive criticism at worst. Think if it as helpful advise, and take it as just that. Don't take my word for it, but do check it out for yourself before you spend the money on a tank that isn't going to fit your bike. ;)

The '89 model was the last year 250 with the backbone like that. From 1990 on they use a perimeter frame. Zip-Ty makes a tank that will fit the '89 frame, but it needs a special pipe to clear the shrouds and all. They sell the tank for the 500s, not the 250s. The tank will fit the frame, but you'd have to have a pipe made for it.
